Cooling issue

Hello I have a 2003 Mitsubishi eclipse gs 2.3l 5 speed been having a issue with the cooling system,

My cooling system was merged with rust and goop when I first got it I did a coolant flush which went on for 3 days making sure every inch was cleaned out checking all the hoses for cracked and damaged areas found nothing so I put everything back on.

Ran water through the car due to low funds for coolant at the time, as I was doing so the radiator fans were not kicking on and no flow was going through the radiator. Only time there was flow is if the thermostat is out and the heat is on. I made absolutely sure there was no air in the system.

I took the fan out ran 2 wires making sure that my fan clutch was fine and it turned over and switched out the fuses for the fans and hooked it back up still no luck, I then wiggled the main connector going to my fans and slightly pulled it out and my fans kicked on ( now that I have done that my fans run constantly untill I shut the car off)

My upper hose is extremely hot and lower is cold, I have the thermostat in and fans off the only time my lower gets hot is on the verge of overheating and coolant starts to come out of the top of radiator and lower hose gets hot so I plug the fans in and it goes to normal with flow, what can be causeing all these coponets not to be working in the order they should be.
