I would check for any recalls on brakes. Do you do alot of high speed braking that may cause the brakes to get excessively hot? It sounds like it might be a factory problem.

replace them with aftermarket c/d rotors, your pads and rotors themselves will work better and last longer.

The 3G Eclipse along with the 8G Galant share the same damn problem with rotors. There was even a time in 99 somewhere in NJ where they actually had a court case wanting to label the 99 Galant a lemon because of the brakes. The 3G Eclipse is based off of the 8G Galant so we share alot of the same parts including suspension.

What I would do is upgrade the rotors. I would suggest a good pair of Rotora's or DBA. Don't bother with the Brembo blanks machined in house and then labeled Brembo's. Those will just rust on you and then warp like your stock one's. Get a pair of good pades. EBC, Axxis, and Endless are really good in quality. EBC pads even are proven to reduce brake dust.

Or if you have the funds consider a Big Brake system. AEM makes one and another company but I can't remember the other.
