Sounds like your getting a miss under a heavy load, try replacing your plugs and wires and see if its any better.

It's possibly an evap leak. I had an Evap leak on my 02 GT and it wouldn't throw the code after the 3rd time it got reset, and it would shudder just after a shift, or if I would hit the gas, let off all the way, hit it again, and repeat 2 or 3 times quickly and the last time I keep my foot on the gas, and she would shudder before picking up and going again. (5 speed by the way).

I was getting shaking while going slowly up a hill (in automatic), any acceleration or deceleration stopped it. In the end, replacing the transmission fluid fixed it.
