First of all, you can't switch the headlights of a '94 - '98 3000GT with the '99. The '99 headlights are unitized with the clearance/turn signal lights. The others are not. If you are interested in a car that will keep its value, try to find one with low mileage and only do mild and professional upgrades such as intake, turbo piping, and exhaust. If you try to do too much, it takes away from the original ethstetics and cheapens the car. If you buy an older 3000GT or one with a lot of miles, then you can do pretty much what you want and not hurt the value.

You CAN convert the headlights to a 99 style, but you WILL have to convert the entire front end. You can get the entire kit from www.3sx.com fora fair pricealong with a **** ton of other mods for our cars too. I would recommend buying a 95 - 96, they are cheaper and I think the motors were built better. You can buy a vr4 but you will pay a lot of money for such an old car and a lot of them are hard to find with low miles. I have a NA 95 and plan on buying the TT long block and trannyinstead of converting to TT as to avoid a lot of headaches.
If you do plan on converting to the 99 front end, dont get the package with the hood, but instead get a viper victory hood from cianci, they are SO sexy.

You can swap in the 99 headlights to a 2G bumper if you want but you will have to do a little bit of shaving of the bumper. Here is a pic of a dude with 99's in his 2G bumper:

Or you could do what I did and do the Robo-Mod if you have glass headlights. Here are a few older pics of mine:
