Battery installed backwards :/
Can you tell if it's taking a long time to shift or if the engine is taking longer to rev up.. Might help narrow down which module to start with..
I'm not sure if you need to re-program the thing or not, you could call your local dealer and ask they probably know for sure and if so they may potentially the only place to get that done...

I agree with previous posts. At this point you need to at least consult the dealer so that they can tell you if one of the control modules is fried and which one. It is very difficult (and expensive) to throw parts at it in the dark. It is likely that the dealer had seen similar issues before and may be able to quickly get down to which component causing the problem. At that point you could choose to shop for said component and replace it yourself to save some money.
Yeah usually the dealer will give you a few minutes of phone advice for nothing and even if you have to bring it in for some kind of programming nothing stops you from sourcing the parts and installing them yourself and just having it towed in (assuming it won't run at all) or limp in to the dealer for that final step.
It doesn't seem to be a problem shifting, it does seem to just take longer to "Rev up". Almost like it is just not in the right gear at low speeds and once it gets up to about 35mph it acts normal again. So the theory that the tcu isn't interacting correctly with the ecm is sounding more and more likely. But I will definitely give the dealer a call and meanwhile keep an eye out at the junkyard for both modules.
