Default Powertrain Control Module

I had the transmission rebuilt in my 2002 Montero Limited and am experiencing "shift flare" on the 2nd to 3rd shift. I now know what shift flare is after describing the problem to google, that is a delay in shifting then leading to a hard engagement sometimes.

I took it over to a Mitsubishi dealer who read a code indicating the #2 solenoid. Took it back to the transmission specialist who checked everything again including the soleniods. Could not find a physical problem.

Finally my questions. Could the PCM be at issue? Have any of you swapped one out and how do you do that? Can the PCM be refreshed/reprogrammed?
