Default Engine/Transmission question

I'm replacing the engine in my '95 Montero with one from an '01 Montero.
They're both the same 3.0L, V6.
But, the engine I have now is not the stock engine. It was replaced by the previous owner last July. I think this is why my transmission is a little sticky with the first 3 gears.
Would replacing the engine again with one of the same size make the transmission situation worse?

Just because it is a newer engine with a 16 year old transmission.
If it won't then I'll stop worrying
