Default engine swap troubles

hey guys,
I recently had to change the engine out of my brothers car. He has a 98 Galant with a 2.4L anda 5speed. We couldn't find the exact engine for his car so we settled with a 93 "expo"?? engine which was basically the same engine other then a crank sensor and different intake/exhaust manifold. well we did that ok and got the engine running but now it won't shift into gear... It feels almost as if the clutch was in backwards (its not) or the pressure plate is messed up.the only way to get in intogear is by starting it in a gear andthen you can't force itout.I have no idea what is wrong with the car at the moment and am almost ready to replace the transmission. Have you guys every experenced somethinglike this before?? if you have any suggestions or comments i would love to hear them.. i really don't want to leave the car parked untilli get enough moneyto buy a tranny, and i deffinally don't want to buy a transmission if i don't need to.

Sounds like it isnt bolted up correctly.

meaning??? how do you bolt up a transmission wrong??
